If you are up early on a Saturday or a Sunday morning, you can run through the "center" as you take in the sights. You can run all along the River Vitava. Also, the Northern and Western suburbs have many good spots to run (near the planetarium, there is a huge park for walkers, bikers, bladers - Stromovka Park). Vysehrad and the Eastern suburbs (especially, don't miss the Fortress; you can see many people engaging in recreational activities here).
