The most popular place to run in Boston is of course, as other people mentioned, along Charles River - either on Cambridge (Memorial Drive) or on Boston (Storrow Drive) sides. Maps with measured distance tables can be found on Cambridge Running Club site (http://www.tiac.net/users/b30845/criver_map.htmand http://www.tiac.net/users/b30845/criver_miles.htm). There are water fountains near Boston University Bridge (near ballpark), and Elliot Bridge on Cambridge Sides and two or three fountains between Longfellow and Harvard bridges on Storrow. Boston side is cooler during the summer and has better road surface, which in turn attract bikers and skaters. Memorial Drive, on the other hand is closed on Sundays during summer (I believe it's from 11 am till 7 pm) from Elliot to at least Western Avenue, and there are also many races and walks on Memorial Drive on Sundays - that's when police closes it all the way to Longfellow - these are good times to do long runs (especially since there are water tables around). The two drawbacks of Charles - it is flat and there are lots of bikers around (watch out if you hear: "On your left!").
