The city and lake of Ohrid, by being natural and historic resorts protected by Unesco and by being Macedonia's most attractive tourist location, are most definitely a place where running should take place. The city of Ohrid is regarded as the Jerusalem of Europe since it was the birthplace of European Christianity and literacy. It was the seat of one of Europe's first universities where the Cyrillic alphabet was invented and spread out across over a large part of Europe. Lake Ohrid is Europe's deepest, cleanest and oldest lake. In and around Ohrid there are numerous fascinating locations where running can be done: starting from the Lake Promenade in downtown Ohrid, continuing with the path leading to the Church of Saint Jovan Caneo and ending with Czar Samuel's fortress from where a breath taking view of Lake Ohrid is to be seen. That is the route I would highly recommend, although there are numerous other ones in and around Ohrid.
