It is not advisable or fun to run in the distant part of the city, and the inner city is a bit dusty in summer, but there is one track, which I myself used in the early morning hours, and was quite nice. You can start running from the posh area (relatively posh anyway) of Wazir Akbar Khan, area towards the Shahr-e-Now Park. One sees a lot of early morning workers and students hurrying along there way too. The run can end in the Central Park in Shahr-e-Now. The park is full of people jogging or performing different exercizes or just having fun. One can head back to Wazir Akbar Khan or go ahead towards the Markets. The track is just under two kilometers but rewarding. Just remember that Kabul is currently controlled by Taliban, and Taliban have some strict rules that should be followed: a) men should have a 2-inch beard and wear turbans and the traditional dress; b) women should cover all parts of their body; c) foreigneres should not talk to any Afghanis; d) foreigners should seek government approval before going anywhere under the government jurisdiction.
