If you are staying in the Shiba Park area, the loop around the park and the temple is a really nice 5 kilometers run. The Tokyo Prince Hotel is right in the middle of the loop and is a good place to begin/end the run. Traffic is minimal (for Tokyo) and the sidewalks are not busy. There is an exercise park along the route for additional diversion as well.
