I was a Fulbright fellow at the Karolinska Institute in Stockholm for the 1994 academic year and found two lovely places to run. The first is up by the Wenner Gren center... near that lake and park, I have since forgotten the name of the street. Also, behind the Royal Institute of Technology (Odengaten I believe is the tunnelbanna stop on the red line) there is an approximate 3k track/loop with a big hill. Finally I lived on the island of Lidingö, and enjoyed running the route of the Lidingoe Loppet which has a 1k, 1.5k, 3k, 5k and 10k loop associated with it. The scenery above the lake is also fabulous. Getting to the Lidingö start is a little tricky by public transportation. You can drive a car up to the parking lot for the Lidingö Idrotts house and start there. Bus number 201 will take you close to the start area. Stockholm is a beautiful city not only to run in, but to live in as well.
