In my humble opinion, one of the most beautiful places to run in Lisbon is Monsanto. Monsanto is a green, hilly forest with a magnificent view over the city and the Tagus river. There is a wide selection of trails and pavement roads where you can put miles on your shoes. I would advice that it is not an easy place to run, climbing can be a hard task!
