I lived in Santiago for six months and I would mostly run in the park that follows the Rio Mapocho that runs through the center of the city from Plaza Italia up until the American embassy in Los Leones. You can cross any of the bridges along the way and make a nice loop. There is a dirt path. If not, the park in front of Bellas Artes (the art museum) is nice, too, especially in the morning.
