I recently did an out and back along the Salzach River. Going Southeast gets you a little less traffic and into the suburbs a little quicker. The views of the city and the Fortress are amazing. A truly beautiful city to run in. There are pedestrian paths everywhere. Also, along the river, trails shoot out to various places: get adventorous and take a few of them and run through the Austrian countryside!
