In Japan my favorite area for running/walking are actually the hills/mountains outside the city areas. Cities are basically packed with people, traffic and buildings. I don't like that. However, at the same time that makes it very easy to find the places where japanese city dwellers run. Just locate the bigger green areas on the local city map, and choose one with easy acces by public transport. That must be a place where people go for running. Japan is safe, so it is never a risk to give it a try. There are many Japanese runners, so it is unlikely that there will be nobody running around at such a spot... In Tokyo many people run around the Imperial Palace or Ueno Park or on top of the grass dykes along the few big rivers that cut through the city centre.
